Back again! My coworker has set up a lower third with a Breaking News tab. Transition Logic is all set up so the tab slides up from behind the main L3 bar when coming In and slides behind it when going back-to-back with a non-tabbed L3. Works great until we get into the Sequencer to test it. Then it slides up from behind the bar on In (correct), but slides in FRONT of the bar on the B2B (not correct). No problem, we thought, push the tab back a bit farther in Z, but it still does it. If we scrub it in Designer, or do a straight Online/Offline it works as it should. And now we have a similar problem with an OTS: It's properly masked when it slides In but ignores the mask when sliding Out during a back-to-back move. So I figure we're doing something wrong in the back-to-back Transition Logic, but we're not spotting it. Any suggestions?

For your mask issue, when doing the back to back, by default it only renders animated objects (so that things like static backgrounds etc don't get rendered overtop of the other scene thus hiding everything), so if the mask does not have any keyframes on it, the mask will not be rendered at all. Just add a dummy keyframe that doesn't move the mask into your back to back scene director and the mask should now get rendered.
