What you want to do is split the two feeds over your two MEs. What we do for the Columbia Fireflies is that ME1 is a clean feed of our broadcast feed, all of our normal cuts and what not, but no graphics other that our replay wipe which is run through XPression and Custom Controls. On ME2 is where you run your broadcast feed. All of your graphics is inserted here and fed to your encoder. So you want either your normal, dirty, program feed running into your web encoder (or one of your other aux outputs) and then you want ME1 running to your video board. If you have XPression Clips Server or another Video Playback server, you can set this as a key for ME2 to play commercials. This will cause commercials to play out on ME2, but you will still get your camera angles on ME1. So what you can do is, while in commercial break, cut your on-field promos on ME2 and they'll show up on ME1, but the camera angles won't show up on your broadcast feed. If you need help, feel free to send me an email.
