My knowledge of Xpression is somewhat limited. My apologies.

I have two sets of lower 3rds. Each has it's own bug, font color and style and text background bar. All built as separate scenes. For this explanation, lets call them "Yellow" and "Blue"

In Scene Manager, they look as expected, but when moved into a sequence, the bug for Yellow is on the "Blue" lower 3rds. This is also the case Layout.

In Layout>Material Editor, I choose the bug for Yellow and in Layout this is confirmed (is displays as expected), but it doesn't 'stick". Going back and forth between both sets of graphics (Scenes), while all other aspects change as expected, this bug doesn't follow. I get the same bug each time.

My level of training on Xpression (10.5) has been "gee, what does this button do?" with some help with my new best friend, chatGTP which seems to be an expert if you know how to ask. So please respond with that in mind! :)

    Thank you!

Off the top of my head it sounds like you might have the quads that accept the "blue" and "yellow" materials published. If they are published then the operator can change colors on the fly. In designer, click on the quad that holds the colors. Then go to "template links" tab and see if the material checkbox is checked. If it is, turn it off. This will lock the material to whatever you chose in the designer.

Trying to read between the lines of your description.  One thing to keep in mind about Xpression is the "materials" are shared throughout a project, they are not "local" to a scene.  Sounds to me like maybe you have one material named Bug and you try to modify it in each scene?

In this example you need two materials (name them something like Bug_Blue and Bug_Yellow or whatever naming convention works for you) each with the appropriate png/tga file if it's a logo with an alpha etc…

Then in each of the two base scenes you can edit the quad object that "holds" that.bug and assign the appropriate material to it, Bug_Blue or Bug_Yellow.  But you don't change the properties of those materials, just which material is mapped to the quad object in each scene.

Then you can make that material choice published (i.e. changeable in Sequence) or not - since it's one of many differences between both layouts maybe leave it unpublished to avoid inconsistencies.

If you haven't looked yet there are lots of useful tutorials on Xpression U that show basic and advanced concepts. And in most cases there are many ways to accomplish very similar results, some come down to personal prefs or workflow efficiency, and whether you are building just for yourself or also for other operators.
