When I apply the Effect Drop Shadow to a Quad, the contents of the quad become totally transparent and there is no drop shadow.

Is there a step I am missing? 

Example: I have a logo I placed in a quad. When I add the drop shadow effect to the quad the logo disappears.

which version you were using. If any layer object is also used in the hierarchy, try playing with its rendering option, either automatic or manual.

else, sometimes if you place the group position moved in the scene area it also counts its old position value. check it by zooming out in the canvas area affects (S, P, R) attributes

Try to do yor scene by hierarchy like in the picture below. The shadow effect need to apply on the LayerObject
