I'll follow up with tech support and try and figure out where the disconnect occurred. Please accept my apologies.
The issue you've found was due to a small bug in one of our module registration database tables in your previous version. When attempting the upgrade, after the database was fully migrated, the new software attempted to add an additional row to the table using the wrong primary key. This is easily resolved by removing that table during the upgrade, which will automatically be re-built the next time the software starts. This defect has been corrected in the software, and our technical support team has been trained to resolve this issue more clearly in future.
In your case, the proper procedure was followed for the upgrade to address the issue, and you should be fine going forward.
